The type species (holotype) of the genus Amphidinium is Amphidinium operculatum Claparède & Lachmann.

Adjective (Latin), very small (Stearn 1973).

Taxonomic notes
Uncertain affinities (Calado & Moestrup, 2005). Moestrup & Calado (2018: 100) note: "Amphidinium pusillum J. Schiller (1955, p. 20, pl. I, fig. 1) appears to differ [from Gymnodinium kesslitzii var. sanctipaulense] only in that the sulcus extends all the way to the antapex. Further observations are needed to clarify its affinities."
