The type species (holotype) of the genus Gomphosphenia is Gomphosphenia lingulatiformis (Lange-Bertalot & E.Reichardt) Lange-Bertalot.

Type locality: south basin of Lake Biwa, offshore from Ogoto, Otsu City, Shiga Prefecture, Japan (Ohtsuke et al. 2018: 108). Holotype: Hiroki Haga; 11 September 2014; epiphytic on Lyngbya wollei at the bottom of the lake. Lake Biwa Museum, Shiga, Japan LBM0030001996 (permanent slide) (Ohtsuke et al. 2018: 108, fig. 9).
