The type species (lectotype) of the genus Gomphonema is Gomphonema acuminatum Ehrenberg.

This name is currently regarded as a synonym of Gomphosinica hedinii (Hustedt) Kociolek, Q.-M.You, Q.-X.Wang & Q.Liu.
